game continued 1. Nxe6 fxe6 2. Bxe6 Kh8

what is white's best move? Should he take the rook or keep the pair of
bishops?
the game continued with 3.Nd5 Bxd5 4.exd5 and white eventually lost the
game.

Black sooner or later is able to oppose the Bb2 with Bf6. So White
doesn't keep the bishops pair for too long. I'd say take the material.
As White can follow up with Nd5 anyway I can't see what White gets for
not taking the exchange.

3. Bxc8 Rxc8 4. Nd5 Qd8 (4...Nxd5 loses after 5. exd5 Bb7 6. Bxg7+
Kxg7
7. Rg3 Bg5 8. h4; 4...Bxd5 6. exd5 Qb7 7. Re6 Ng8 (7...Nxd5?? 8. Rxh6+
+-)
8. Qd3 plan c4 or Qg6 looks very good for White) 5. c4 with advantage.

The bishop pair is a very small advantage not worth the exchange. If we
consider only material, it's not even worth a pawn.

In my opinion, the best move would be Bxc8.
